I last looked at 옆에 있- here. 김실장 is on the phone to 주란 and doesn’t know that 주란 is indeed with someone...he’s only guessing.

Does 누구 옆에 있어? have the connotation of “Who’s there (with you)?”, or am I sensing something that’s not there?

누구 옆에 있어?

Depends on where the emphasis/intonation is placed in the spoken sentence, but you have it generally right. If there is an emphasis on 누구 then the translation might be more accurate as "Is there someone with you/next to you?" Depending on the emphasis, question words like 누구 can be used as 'someone', rather than 'who'. From the context you describe, I'd say this is more accurate.
